The great thing about stud.io is it connects to Bricklink, so you can make a set in digital form and then custom order the pieces. It even automatically makes a list for you so you don't have to tediously sort out which pieces you need! Course, the downside is the shipping, as it's usually split into a few separate orders and 5$ shipping for each order adds up.
