I don't really get into that stuff anymore, but I remember lots of manga that had girls that were unfortunate or thought ugly.
A lot of them suffer from generic cuteness and informed flaws. Tomoko Kurok from No Matter How I Look at It, It's You Guys' Fault I'm Not Popular! (Watashi ga Motenai no wa Dō Kangaete mo Omaera ga Warui!) is supposed to be unattractive, but aside from the bags under her eyes and messy hair, she looks like she could be a shoujo princess waiting for prince charming to get her some make up. That said, her personality is a DEFINITE turn off.

Indeed it is. She was trying some beauty tips she read online, if I recall correctly, and completely botched the process. I believe she either ignored the whole "subtle makeup" rule or just tried everything she read at once.
