The main bulk of the story is in the 2D games. A good start would be Metroid Zero Mission which is a remake of the original NES game. It gives a nice overall look at Samus as a character as she takes on her very first mission in the series. Zero Mission even adds an extra section of gameplay and lore to the series that the original game didn't have. It's one of the best GBA and Metroid games I've ever played.
